Hi,
if you really mean "system menu" then you should read this

http://standards.freedesktop.org/menu-spec/latest/index.html

which will lead you to changing something like
"/usr/share/app-install/desktop/applications.menu" (on Xubuntu). The entries
there look like this:

  <!-- Multimedia -->
  <Menu>
    <Name>Multimedia</Name>
    <Directory>Multimedia.directory</Directory>
    <Include>
      <And>
        <Category>AudioVideo</Category>
      </And>
    </Include>
  </Menu>   <!-- End Multimedia -->

and you will have to add/alter somthing similar.

If you just wanted to change the menu:
settings-manager->desktop->Behavior->Edit Menu

Cheers,
Stefan
