First see: http://www.ubuntu.sun.ac.za/wiki/index.php/HomePartition
To see which one is active try the following:
1. echo $HOME in a terminal, take note of the location.
2. cat /etc/passwd | grep $USER in a terminal, take note of the location
3. ls -l /home in a terminal
4. sudo fdisk -l in a terminal, take note of the disks and partitions
5. mount in a terminal, take note of how the partitions are mounted.
Hopefully something from the above info will tell you whats wrong.
