Just to echo what Raoul said in that when you do a fresh install, you can
choose not to format your /home partition. This should also preserve some of
your preferences and settings. I think you have to choose manual
partitioning during the install process though. I remember finding lots on
google when I wanted to do the same thing so you should have no trouble
finding a guide when the time arises.

Also check in your Bios what the boot order of the drives is. It could
possibly be set to first boot of a SATA drive before IDE.
