Well, it tells me that it's not hardware, and the predictability says
logic bug. The fact that it doesn't happen on a console, only in X
windows says it's an X issue. However, the fact that it doesn't happen
with an externally connected USB keyboard is confusing.

Correct.

Any window accepting keyboard input. I have things set up so that focus
follows the mouse; any window the mouse is over has focus. If I get the
autorepeat started and move the mouse over a few windows, the repeating
key repeats into each of those windows in turn. But only into one at a
time.
