I got the same question once too because I had changed the menu.lst in 
such a way that the updater wasn't sure where to put the new lines.
My suggestion to you is to normalize the file by accepting the first 
cloise (install the package maintainer's version) and afterwards change 
it to your likings in a terminal window:
gksu gedit /boot/grub/menu.lst
