Dumb question, what about PuTTY's own SCP/SFTP clients?

http://www.chiark.greenend.org.uk/~sgtatham/putty/download.html

    PSCP and PSFTP.

Although I think what you're asking might not be possible. While in PuTTY
(and other SSH clients) you can set up tunnels they are expressly designed to
be used not only by the SSH client itself but other programs as well. The
idea is that the SSH client does the tunnelling so every other Tom, Dick and
Jane application doesn't have to reinvent the wheel to do the same. So
chances are you'll need to set up the tunnel with PuTTY and use whatever
client strikes your fancy to go over that tunnel.

Finally, I'm jumping in late here but IMHO specific problems are far
easier to solve than general ones. Present the limitations in very specific
terms and see what the list can come up with to address those limitations.
