I've never heard of $PILOTPORT until you mentioned it just now.
What is it, should I set it, and if so, how?

I followed these instructions, and waited until the connection timed out
on its own. The Palm Pilot says "The connection between your device and
the desktop could not be established". J-Pilot just hangs there with the
"Syncing on device /dev/ttyUSB1, Press the HotSync button now" message.
