Personally, I didn't had that problem again after upgrading MPlayer from
CVS and recompiling, and the fact that your Gentoo's version works fine
is also another indication that the version of MPlayer in Ubuntu had
some problems with AC3 sound (Gentoo, usually, are more up-to-date than
other Linux distributions in this kind of applications).

Just recompile MPlayer and hopefully everything will work fine.  (Either
use the latest "stable" version, or be a brave Linux user and use the
CVS which comes with a lot new features and additions.)
