first of all, latex has builtin latex support but is (for latex beginners) 
quite bad with pictures. as well as postscript and dvi (but i think there 
aren't many printshops that handle dvi).

I did some works in latex (largest was about 60 pages) with printshops and 
never got any complaints about the ps/pdf quality it produces, so I can't 
tell you about the flightcheck stuff. I just gave them the ps or pdf 
whichever was preferred and they could handle it without problems. It really 
is more typesetting than fancy desktop publishing. So as long as you stay 
with 90% text you will be happy. Headers, Footers can be set up by a latex 
style which is not that easy to set up but once you are done you don't have 
to worry about any details. For tables there are different packages available 
that will take care of table headers/footers if you have multi page tables so 
that readers will be able to extract the information in a very usefull way.
