Which version of Kubuntu are you using?

My hunch - and I've had this problem with Synaptic - is that you have 
Update Manager set to check for updates at start up, so that when you 
turn on, it's automatically polling the repositories, and put a lock on 
any other apt-using program.

Have you checked Ksysguard (K Menu > system > Performance monitor) 
Proces table to see if UDM is running?
