I too am having a very similar issue, however it appears to be linked to
a very specific machine.

I have my Laptop, running Ubuntu 8.10, and my desktop, running Xubuntu
8.10.

Fresh apt-get install on both machines. My desktop is running NVidia
TwinView with xinerama, as is my laptop.

I have an issue only with my Desktop (Xubuntu) machine.

Essentially, every time I 'take over' my desktop from my laptop, once I
return the cursor back to my laptop, I must click the mouse connected to
my desktop once more, or when I move the cursor from my laptop to my
desktop again, I will be unable to click.

Running synergys on my laptop:

Move mouse from laptop -> desktop: Mouse moves, but Clicks (And only
clicks) are ingored. In addition, the mouse I have plugged into my
desktop can move the mouse, but it too is unable to click.

Move mouse from desktop -> laptop: Mouse functions fine. Right+Left
clicks function as per usual.

Move mouse connected to desktop: Mouse functions fine (!?)

I can now control my laptop using my laptop mouse+keyboard, and my
desktop using my desktop mouse+keyboard.

Move mouse cursor from laptop-> desktop: I can now control my desktop
using my laptop.
