Like I said, I don't recommend uninstalling compiz.
But if you Have to, perhaps you can start fresh afterwards by reinstalling.
You usually get that error when some other program is installing, upgrading,
or removing packages, ie. when some other program is using 'apt-get', which
is what the Software Center (and synaptic) uses in the background.
Make sure that the software center, synaptic, or apt-get is not running.
$ killall software-center
$ killall synaptic
$ killall apt-get
If that doesn't work, log out and in again, or reboot.
