Argh! I hate finding the answer just after hitting "send"!

There is a file called "~/.config/mimeapps.list". In that file was a
section called "[Removed Applications]". In that section was this line:

x-scheme-handler/mailto=org.gnome.Evolution.desktop;

I removed the section name (brutal!) thus moving the above line into a
section called [Default Applications], and presto, now when I click on
a mailto: link, an evolution compose window opens.

I've no idea why it was "removed".
