I've got a couple of suggestions from way out in left field:
We've found that if we don't dismount a USB stick properly before
shutting down, Ubuntu won't boot to it. This can be solved by
physically removing it from the USB port and plugging it back in
before booting. I doubt this one will help, though, since you most
likely physically removed and replaced it as part of the reformatting
you did in the Windows computer. I figured I'd mention it just in
case, though.
It's also possible that it's a newer USB stick and one or more of your
USB ports can't read it. Do you have more than one port and have you
tried plugging it into a different one?
