I think that depends on the location of the desktop and the AP. If the
rf path is tricky, you would have to move the antenna to find a good
place. With a built-in wifi card you would need (usually) three rf
cables between the desktop and the antennas. With a wifi dongle you can
just extend the USB cable to reach a good position for the dongle. That
would be only one cable and it is certainly much cheaper than several rf
cables. Of course there is no such problem, if desktop and AP are in the
same room.
