I've switched over to SpiderOak and so far I'm very happy with it and 
the service from them is excellent. Currently syncing two Ubuntu 
computers and a MacBook Air and it works very well.

Commandline option is something they have, but I've not looked at it 
yet, although will need to as I'm looking at using a home server to be 
included in the sync.
Not sure if it will support what you were doing with U1, but see their 
FAQ here: 
https://spideroak.com/faq/questions/16/how_can_i_use_spideroak_from_the_commandline/ 
and you could always ask them.
