How did you delete it?  Assuming you are in the nautilus file manager
anything deleted should generally go in the trash.  Are you sure you
did not accidentally drag it onto another folder so that it has been
moved into that folder rather than deleted?  Try, in a terminal
locate myfile.xxx
where myfile.xxx is the name of one of your missing files or the name
of the folder
