This issue is now solved.

The solution is as follows.
Boot into windows, and run a checkdisk on the partition Nautilus was
showing as empty.

Boot back into ubuntu, and using sudo nautilus, goto
~/.gconf/nautilus/partition name.
Delete the xml file.
exit
check the partion with nautilus.
Voila all is good.
