I also run Mozilla FF rather than Ubuntu FF in most cases:
Mozilla/5.0 (X11; U; Linux x86_64; en-US; rv:1.9.2.11pre) Gecko/20100922
Namoroka/3.6.11pre
Flash is working just fine for me:
Shockwave Flash
File: /var/lib/flashplugin-installer/npwrapper.libflashplayer.so
Version:
Shockwave Flash 10.1 r85
$ apt-cache policy flashplugin-installer
flashplugin-installer:
Installed: 10.1.85.3ubuntu0.10.04.1
Candidate: 10.1.85.3ubuntu0.10.04.1

Nothing special in ~/.mozilla/plugins (other than multimedia .so's):
$ ls -al ~/.mozilla/plugins
total 552
drwxr-xr-x 3 gg gg 4096 2010-06-13 19:58 .

However, I also have the Ubuntu FF version installed as well:
$ apt-cache policy firefox
firefox:
Installed: 3.6.10+build1+nobinonly-0ubuntu0.10.04.1
Candidate: 3.6.10+build1+nobinonly-0ubuntu0.10.04.1

The Mozilla version is installed in a home folder
(/home/<usernam>/firefix64) and I've made no changes/mods to that; it
uses the same ~/.mozilla/firefox preferences/profile & same
pluginreg.dat file in the profile.
You could install (U)FF and run once using the same profile; that will
create/update the profile pluginreg.dat file & you should then be able
to run the (M)FF and it will pick up the appropriate plugins. Or, create
a symlink in ~/.mozilla/plugins to
/var/lib/flashplugin-installer/npwrapper.libflashplayer.so.
