Most of the OP questions are relevant, not stupid. It is easier to
make stupid questions when one try to help. Of course it is very
difficult offer any help if the original posting is as concise and
generic as yours.

Samba usage requires a little bit of knowledge, you could begin by
reading: http://www.samba.org/samba/docs/man/Samba-HOWTO-Collection/install.html
You could also take a look at:
http://ubuntuforums.org/showthread.php?t=733966&page=1 for examples on
how to configure /etc/samba/smb.conf or google (FI) samba + smb.conf +
configure.
If samba is correctly configured, then you'll be able to to see the
shares, etc. Command "man samba" will give you a list of useful
commands to check if you server is correctly configured.

If your backup application will run on the server it is a matter of
giving server access to the remote areas that need backup. (I guess
that in Linux almost everything is possible given some time and
expertise).
I'm sure there are fellows with a lot more experience in backup
alternatives that can give you proper advice on his if you describe
the "size" of your problem.
