My understanding of supergrub is that it is a live cd for people who
don't know how to use grub or would rather not learn how to use grub
and therefore prefer to boot from a supergrub cd and run its scripts
to install/setup/repair grub.

Running grub-install after booting from a cd or from the network and
chrooting works perfectly well.

By the way, judging from
http://www.supergrubdisk.org/wiki/SuperGRUB2Disk
supergrub will not modify the files in /etc/grub.d.
