I have a MFC-490CW installed the Brother way and not sure I can help but:
The printer/scanner has to be reinstalled for each new upgrade, install and maybe new kernel upgrade.
Brother's menus are not the easiest to follow so be sure you do the pre-install listings and if you have a 64 bit cpu, use the amd64 debs if available. I generally do all the Ubuntu pre-install stuff even if not Karmic specified. When you install the scan key does it complete without error and can you do the test scan that they show in the check file listings. If not something is amiss so try again. Are you sure your using the right brscan number for your printer/scanner? It certainly if Brother in their wisdom would release the code so a Ubuntu driver could be released.
