.Xdefaults not being read after i reboot.

It happens because none of the 'modern' distributions uses a standard
X startup, thus .Xdefaults doesn't get fed into xrdb.  Similarly any
.xinitirc file you might have is ignored.

I think you *may* find that .Xresources does get fed through xrdb
automatically, I still have some setup in .Xresources that seems to be
effective and I don't think I have done anything special to get it to
work. 

I use xfce and that does have a mechanism for running things at X
startup (although it's still non-standard), I have hooked a script of
my own into that and that's how I get other things to run at startup.
