I have noticed that 'bug', too.  I didn't realize it affected Ubuntu (I
run Xubuntu-- I assumed it was just related to how it was launched
within xfce4-panel).

This is because the X server is being launched before you actually log
in as your user.  When it launches, it uses the standard xorg.conf.
There may be a way around this, but this isn't something I've ever had
to do.
