Well, I bought my girlfriend too an Ipod and I kinda did the same
mistake (only that it was with Rhythmbox). The thing didn't play any
more, so I put some music from iTunes -- all great there. After that, I
found out about gtkpod (sudo apt-get install gtkpod) so, now I am using
this thingie and seems to work fine (as in the thing can play).
The problem arised in my case from the fact that the iPod-s are not ment
to be used as storage media, but only as play-media.
Hope that helps,
Catalin
