I have three systems connected through a Belkin KVM, and do it all the
time using scp through SSH in a terminal. You do it the same way as if
both systems had their own keyboard, monitor, and mouse. 

You can also set up NFS and do it graphically through nautilus. 

Or, set up samba, since one is windows.
