I had some weird usb problems myself.  do this:

sudo aptitude search ^linux-image-

Check to make sure you don't have a
'linux-image-<version_number>-default' and a
'linux-image-<version_number>-386' kernel installed

(Don't forget to look for other related packages such as linux-headers
and linux-restricted-drivers, etc.)

I found my installation with both kernel versions installed, but
booting to the 386 kernel, but trying to use the 'generic' kernel
drivers.  This caused problems similar to what you are describing (USB
drives not mounting).  I removed the '386' kernel and left the
'generic' kernel, rebooted to the generic kernel and all was well.

Uninstall with 'sudo aptitude purge linux-<remainder_of_package>'
