Depends on how much security you want.  I'd worry about the flash drive 
dying or simply losing it.  Is the risk worth the protection?

I encrypted my laptop for a while.  I used LUKS:

I simply followed a howto online.  Google around, I'm sure there are 
plenty.  However, definitely read up on whatever you choose to encrypt 
with.  Once you've encrypted your data, if anything goes wrong, there's 
a very high probability you won't be able to get it back.  If you don't 
understand where the keys are, or how it was encrypted in the first 
place, you won't even have a chance of saving it.
