If you go that route, I'd just leave the original disk disconnected during
the Windows install. I've had issues in the past where Windows will install
itself in very strange ways across multiple hard disks in such a way that if
you remove one you didn't think you need or change the boot sector, your
system will no longer boot properly. So far I haven't been able to figure
out why that is. So if anyone knows, I'd be happy to hear about it (no
point in posting THAT to the main list though).

A good move would be to install a second harddisk (which isn't that
difficult to do) and install windows on that. If you make the new disk the
primary disk and the existing one either secondary or slave, the windows
install should be straightforward. Once windows is installed you'd need a
rescue disk of some sort Knoppix or possibly even your Ubuntu install media
to reinstall grub which should give you a dual boot system.
