I use KDE so I don't know much about Nautilus.
I normally use "scp" to transfer files (it's "ssh based"), and "scp"
will preserve file permissions if used with '-p'.
Another possibility (which might take some time to get started with), is
to use subversion (a version control system). As subversion controls
file permissons *and* allows you to revert changes easily.
