The integration to bogofilter is the plugin in Evolution/Edit/Plugins.
It must be checked.

Also: before you install bogofilter, make sure that your junk folder
does not contain legitimate mail, so that it doesn't get classified
wrongly. And after setting everything up, expect that you have to train
it for a while by marking spam that was not detected as "junk", and
scanning the junk folder to detect false positives and mark them as
non-junk
