Gnome has an applet that lets you choose the configuration of your
keyboard (languages, how you switch between them etc.)
This can also be changed by editing /etc/X11/xorg.conf
If gnome detects a discrepancy between the two configurations it lets
you choose which one you want. I'd say either check "do not show this
again" and forget about it or edit /etc/X11/xorg.conf to eliminate the
discrepancy.
