Check for a lock file in /var/lock.  If it's there, delete it.  If there
is no lock file, then I'm not sure what the problem is.

Update notifier must download the new package lists using aptitude.
That would create a lock file but it should have been deleted when the
download was finished.

Can you run Synaptic without going through the Update Notifier?
