I can't comment on this specific game, but, with other multi cd games 
I've installed on Linux, right clicking on the desktop icon for the cd 
and choosing Eject has always been enough (and works when the button on 
the drive doesn't).
On some versions of Mandrake I had to disable supermount and then mount 
and unmount the disks from the command line (this isn't a thing I've had 
to do on Ubuntu).

Or, have you tried
sudo eject /cdrom
?
