Yes, I have exactly the same problem. Very roughly one in ten boots
will fail to detect one or both of my drives. In Windows I sometimes
have the same problem (but _very_ rarely, say one in a hundred boots).
A while back I read something about introducing a slight delay to one of
the hotplug scripts but I found no further information. It sounded like
a reasonable fix though - perhaps hotplug doesn't wait long enough for
the drive to respond and therefore fails to detect it?
What make are your drives? - I'm using a 60GB Lacie 'pocket' drive and a
200GB Lacie 'non-pocket' drive (sorry I can't remember the real names
right now).
I've tried comparing the output from dmesg when the drive is detected
and not detected, but I'm not sure what to look for. I'll have another
go sometime and post the results from the comparison it that would help.

Yep, it certainly won't 'hotplug'!
Cheers,
Nick
