During routine update, package conflict between base-files and mysql-shared

I am not sure who to complain to, if it is even necessary.
The package I installed was an rpm from mysql.com.
I used alien to convert it to a debian packaged and
installed with dpkg.
I just tried to get the lastest rpm's from mysql.com but
there is the same problem.
When I try to install mysql-server using the Ubuntu
repositories that I currently have, It is version 4.0.something.
And I need 4.1
Should I try to use another repository, if so which one?
Several months ago I tried using the dotdeb repositories
on a different box running warty and it didn't work at that
time. I ended up using an rpm or building from source, but
I want to avoid building from source so that package management
doesn't become a problem.
Other suggestions for a clean solution that will allow me
to continue getting updates and have mysql 4.1 still?
Thanks in advance,
Todd
