On checking my settings in Edit > Preferences I saw that the popup blocking was no longer enabled ( check box was blank) . Since I had not changed this at all, I thought it odd, but re-enabled it.

Okay, naughty me hadn't updated in a while, so i updated and ran the
same test again, this time i was told that there was a popup that had
been blocked.
my settings for popup blocking stayed the same.
it's worth noting that i got this latest update from ubuntu backports,
version was '1.0.6-1ubuntu1~5.04ubp1'. not sure where you got your's
from, if you got your's from an official apt source then my results are
probably irrelevant because they came from an unofficial source and they
may have packaged it differently to those from the official one, hence
settings being changed.
