Why not run it as a Secondary Slave?

If you have a CDRom or DVD on your secondary channel, and it is ATA33
and you then add an ATA100 drive to it, the controller will throttle
down to ATA33.

It is better if you temporarily disconnect the Master, put the new HD
as Master, install Ubuntu, then change it to Slave and reconnect the
primary drive as Master. You would then go into the BIOS to select
which drive to go to, or you could make a floppy which will boot the
secondary drive.
