Switching video cards : "HowTo" ??

That's odd.
I don't have any idea why it wouldn't update unless you ran it as user
and not root. 
You are using warty?

When I run this command, after the graphics card section it asks to
write to XF86Config-4 and then it goes on to do the monitor section.

As I mentioned, there's a couple of commands that sort nvidia cards out
without any hacking, but I don't know them because I use the above
method and comfortable with it. Might be worth having a look at the
online help files on the Ubuntu homepage.
