Yes, I understand your problem. In my case, the computer has only one
user, so if I set the GDM background colour to be the same as my desktop
background colour, it works around the problem. But it's a pain, and of
course when you have several users with different background colours,
the GDM colour will always "clash".

What would be nice, and doable I think since GDM is part of Gnome hence
can be expected to be hacked to interact tightly with it, instead of
being a general purpose DM, is for GDM to read the user's Gconf database
to know what background colour to use. 
That would really add a lot of polish to the distro (which I think is
Dapper's main focus) as it would make a visually "smooth" transition
from GDM to Gnome, automatically, without the user having to think about
it.
I am not a developer, but it doesn't sound like the end of the world to
do, "just" ;-) read a value from the users home directory to know what
colour to use. Could be implemented in time for Dapper with some luck...

I think it's worth filing a "bug" (feature request...) report in
bugzilla about it, unless someone knows of a better place in the wiki
somewhere ??
