When you edit the text file manually, you no longer need to add the
repositories via Synaptic, so you shouldn't be seeing anything being
checked or unchecked.

From what you're telling me is that you edit the file, save the changes,
close the editor, go back in to the editor and the changes you have made
are now gone?
