Someone else mentioned earlier versions of the SSH protocol. If it's this 
(there is a config option on the host side), I'd recommend you update to the 
latest version of WinSCP (3.7.4 as of this post) from http://winscp.net/ if 
you haven't already. Version 1.0 of WinSCP only supported SSH 1.x protocols, 
and the 2.x releases had a number of bugs and unsupported features in their 
implementation of the SSH 2.x protocols.

I use WinSCP 3.7.4 with various OpenSSH servers (Ubuntu Hoary/Warty, Debian 
Sid/Sarge/Woody/Potato) without any modification on the server side.
