Gnome, xmodmap, Window->Movement Key

FWIW I managed to solve the explicit problem of
the movement key by using gconftool-2 from a
script to twiddle:

	/apps/metacity/general/mouse_button_modifier

I had to set it to something else and back to what
I actually wanted for it to "reset" correctly, as with
the GUI.
