If the iPod is not mounted, it's safe to unplug it, the message does not
disappear because a know bug:

About the "sometimes it works and other times it does not work" is also
a know bug (don't remember if there is already a bug filed about it),
the main problem seems to be a interoperation between USB and Firewire,
If I boot with my USB mouse plugged and after the boot, I plug the iPod
it (usually) does not works. I had not time to debug it so the bug can
be fixed :-(
