Are you using 'cron-apt', or just putting 'apt-get' commands into cron
roll-your-own? I believe that the 'cron-apt' package may have solved
some of your problems for you already.
FWIW, I would not have the cron job automatically install the packages.
I would certainly have it run "apt-get update", and also "apt-get -d
upgrade", "apt-get autoclean". You will then have a fresh set of
downloaded .deb files waiting when you manually run "aptitude" or
"synaptic" to perform an attended upgrade. You won't have to wait for
the download, but you'll be there if it requires manual intervention.
