The major issue that I've seen with Automatix is that it does not
recognize prior installed packages correctly.  What I mean is that if
you have K3B installed, via the official Ubuntu repos, Automatix does
not think it is installed at all and thus will install it's version an
dependencies.  This is probably true for the rest of the supporting
files for packages that are required.   Thus breaking dependencies on
the official repos packages.
