This is a very specific issue and I can't help with that unfortunately, but I have been using the smaller version (M-Audio Fast Track Mk II) at home without any issues for years now. However, it does not like odd values in JACK (e.g. 44,1 kHz or frame rates that are not the power of 2), then it will produce crazy noises once in a while.
Maybe your problem is similar and a configuration issue? To narrow it down: What happens when you turn JACK off and run the card regularly through ALSA/Pulseaudio? I wouldn't do serious recordings that way, but does that get rid of the noise at least?
