There's aa minor bug in the nagios3 package that contains the nagios.cfg file
I don't know what package that is ; here are the likely candidates

the file that goes to      /etc/nagios3/nagios.cfg
contains a typo :

cfg_drr=/etc/nagios3/conf.d     -    must be cfg_dir=...
