/etc/default/ntpdate even says:

# The settings in this file are used by the program ntpdate-debian, but not
# by the upstream program ntpdate.

ntpdate-debian is used by /etc/network/if-up.d/ntpdate.  It would
certainly be bad to remove /etc/default/ntpdate from the distribution
given that it is used by a script run every time a network interface
comes up.
