I can't reproduce this (fifo method), but can I suggest that someone who
can tries to get a system profile whilst the problem is occuring using
oprofile:

http://oprofile.sourceforge.net/

Its in the Ubuntu repositories, but is a little fiddly to get setup.
(You'll need to install lots of -dbgsym packags etc..)
